Every lot of a CUTANA Compatible\n antibody is tested in the indicated approach using EpiCypher\n optimized <a href=\"/resources/protocols/\">protocols</a> and\n determined to yield peaks that show a genomic distribution pattern\n consistent with reported function(s) of the target protein. EGFR is\n a tyrosine kinase receptor for epidermal growth factor (EGF) and\n other ligands of the EGF family. Activated EGFR can carry out its\n biological effects via the cytoplasmic pathway or nuclear pathway.\n The cytoplasmic pathway can cause tumorigenesis, metastasis, high\n proliferation, and resistance to chemotherapy and radiation. The\n nuclear pathway causes membrane EGFR to translocate into the nucleus\n and interact with other DNA-binding transcription factors, which can\n activate gene expression [1]. EGFR antibody produces CUT&RUN peaks\n above background (<strong>Figure 1</strong>) within gene promoters,\n intronic, and intergenic regions (<strong>Figures 1-2</strong>).\n </p>\n </div>\n </div>\n </div>\n <div id=\"prodAccordion\">\n <div id=\"ProductDescription\" class=\"Block Panel current\">\n <h3 class=\"sub-title1\">Validation Data</h3>\n <div\n class=\"ProductDescriptionContainer product-droppdown__section-description-specific\">\n <p>\n CUT&RUN was performed on 500k HeLa cells with 0.5 µg of either EGFR\n or IgG negative control (EpiCypher\n <a\n href=\"/products/nucleosomes/snap-cutana-spike-in-controls/cutana-rabbit-igg-cut-run-negative-control-antibody\"\n >13-0042</a\n >) antibodies using the CUTANA™ ChIC/CUT&RUN Kit v2.0 (EpiCypher\n <a\n href=\"/products/epigenetics-reagents-and-assays/cutana-chic-cut-and-run-kit\"\n >14-1048</a\n >). Library preparation was performed with 5 ng of DNA (or the total\n amount recovered if less than 5 ng) using the CUTANA™ CUT&RUN\n Library Prep Kit (EpiCypher\n <a\n href=\"/products/epigenetics-reagents-and-assays/cutana-cut-and-run-library-prep-kit\"\n >14-1001/14-1002</a\n >). Both kit protocols were adapted for high throughput Tecan liquid\n handling. Libraries were run on an Illumina NextSeq2000 with\n paired-end sequencing (2x50 bp). Sample sequencing depth was 5.1\n million reads (IgG), 9.7 million reads (EGFR), and 6.2 million reads\n (H3K4me3). Data were aligned to the hg19 genome using Bowtie2. Description
CUTANA™ Bead Activation Buffer is used to prepare Concanavalin A (ConA) conjugated paramagnetic beads for CUT&RUN and CUT&Tag. Activated ConA beads are used in both CUT&RUN and CUT&Tag workflows to immobilize cells or nuclei.

ConA beads were washed with CUTANA™ Bead Activation Buffer and loaded with K562 cells as described in the CUTANA™ CUT&RUN and CUT&Tag protocols (www.epicypher.com/protocols). Trypan Blue staining shows cells before (panels A and B) and after (C and D) bead binding. After incubation with activated beads, the supernatant contains few unbound cells (C), demonstrating efficient binding. Permeabilized cells bound to activated beads are observed in the cell-bead slurry (D).

Description
CUTANA™ Stop Buffer is used in CUT&RUN to terminate pAG-MNase activity and prevent over-digestion of released DNA fragments. The Stop Buffer is added following pAG-MNase incubation, and halts enzyme activity by chelating free calcium ions.

Description
Digitonin is a nonionic detergent used in CUTANA™ CUT&RUN and CUT&Tag genomic mapping assays to permeabilize cells, facilitating antibody and enzyme access to chromatin. Digitonin also helps prevent clumping of Concanavalin A (ConA) magnetic beads and film formation on tubes, which minimizes sample loss. For this reason, Digitonin is recommended in assay buffers for both cell and nuclei samples. Refer to the appropriate kit manual or do-it-yourself (DIY) protocol for guidance on which assay buffers require Digitonin.

Description
This antibody meets EpiCypher’s "CUTANA Compatible" criteria for performance in Cleavage Under Targets and Release Using Nuclease (CUT&RUN) and/or Cleavage Under Targets and Tagmentation (CUT&Tag) approaches to genomic mapping. Every lot of a CUTANA Compatible antibody is tested in the indicated approach using EpiCypher optimized protocols and determined to yield peaks that show a genomic distribution pattern consistent with reported function(s) of the target protein. EGFR is a tyrosine kinase receptor for epidermal growth factor (EGF) and other ligands of the EGF family. Activated EGFR can carry out its biological effects via the cytoplasmic pathway or nuclear pathway. The cytoplasmic pathway can cause tumorigenesis, metastasis, high proliferation, and resistance to chemotherapy and radiation. The nuclear pathway causes membrane EGFR to translocate into the nucleus and interact with other DNA-binding transcription factors, which can activate gene expression [1]. EGFR antibody produces CUT&RUN peaks above background (Figure 1) within gene promoters, intronic, and intergenic regions (Figures 1-2).
Validation Data
CUT&RUN was performed on 500k HeLa cells with 0.5 µg of either EGFR or IgG negative control (EpiCypher 13-0042) antibodies using the CUTANA™ ChIC/CUT&RUN Kit v2.0 (EpiCypher 14-1048). Library preparation was performed with 5 ng of DNA (or the total amount recovered if less than 5 ng) using the CUTANA™ CUT&RUN Library Prep Kit (EpiCypher 14-1001/14-1002). Both kit protocols were adapted for high throughput Tecan liquid handling. Libraries were run on an Illumina NextSeq2000 with paired-end sequencing (2x50 bp). Sample sequencing depth was 5.1 million reads (IgG), 9.7 million reads (EGFR), and 6.2 million reads (H3K4me3). Data were aligned to the hg19 genome using Bowtie2. Data were filtered to remove duplicates, multi-aligned reads, and ENCODE DAC Exclusion List regions.

CUT&RUN was performed as described above. Gene browser shots
were generated using the Integrative Genomics Viewer (IGV,
Broad Institute). Three gene loci show EGFR peaks at
promoters, which is representative of the functional
annotation analysis of EGFR peak localization in CUT&RUN
(Figure 1).
